The terms of the deal were not immediately released, but per MLB rules the signing bonus cannot exceed $20,000.
Mueller, 22, recorded a .930 OPS in 16 games during the 2020 season, which was cut short by the COVID-19 pandemic.
He had 21 home runs and 88 RBIs in 92 collegiate games, with time spent at Rice, Cisco College and Baylor.
The 6-foot-3, 225-pound senior played in the Little League World Series in 2009 and 2010 as a member of Team Europe (the Texas native was living at the Ramstein Air Base in Germany at the time).
Mueller is the second undrafted free agent the Blue Jays reportedly agreed to terms with on Sunday, along with Vanderbilt second baseman Harrison Ray.
